The film's theme is the first track on the Original Motion Picture Soundtrack, where it appears as "The Good, The Bad And The Ugly - Main Title".
The iconic two-note melody (which might remind you of the howling of a coyote) is a guiding motif of the film, and is played by different instruments for each of the three main characters.
