WARNING  - It's always wise to make a backup! Follow the MicroSD cloning guide @ Pandora's Box - MicroSD BACKUP / REST... (Method 1)

Updating to the newest firmware will update all the emulators to a newer version.  This certainly can fix things, as well as break things- so if you are already happy with your system- it may be best to leave it as it is.  - That's your decision to make.

**UPDATE**
EmuElec 3.9 doesn't detect both A1200 and NDS folders,  when done with this update, please follow with the A1200 and NDS fix video@
