Habituation  to repeated stimulus occurs at the level of the synapse. The experiment of Erik kandel on Aplysia illustrates the events that takes place in the synapse when calcium channels stop responding to the repeating stimuli so less calcium enters into the cell which means less neurotransmitters are synthesized and consequently less neurotransmitters are released into the synaptic cleft which are not enough to cause depolarization in the post-synaptic membrane. habituation is a way of learning  of animal behavior when the animal learns to ignore a harmless repeated stimulus.
